چکیده

SUMMARY Simple sequence repeats (SSRs) have become important molecular markers for a broad range of applications, such as genome mapping and characterization, phenotype mapping, marker assisted selection of crop plants and a range of molecular ecology and diversity studies. With the increase in the availability of DNA sequence information, an automated process to identify and design PCR primers for amplification of SSR loci would be a useful tool in plant breeding programs. We report an application that integrates SPUTNIK, an SSR repeat finder, with Primer3, a PCR primer design program, into one pipeline tool, SSR Primer. On submission of multiple FASTA formatted sequences, the script screens each sequence for SSRs using SPUTNIK. The results are parsed to Primer3 for locus-specific primer design. The script makes use of a Web-based interface, enabling remote use. AVAILABILITY This program has been written in PERL and is freely available for non-commercial users by request from the authors. The Web-based version may be accessed at http://hornbill.cspp.latrobe.edu.au/

SSR Locator: Tool for Simple Sequence Repeat Discovery Integrated with Primer Design and PCR Simulation

Microsatellites or SSRs (simple sequence repeats) are ubiquitous short tandem duplications occurring in eukaryotic organisms. These sequences are among the best marker technologies applied in plant genetics and breeding. The abundant genomic, BAC, and EST sequences available in databases allow the survey regarding presence and location of SSR loci. Additional information concerning primer seque...

Fingerprinting and genetic diversity evaluation of rice cultivars using Inter Simple Sequence Repeat marker

Rice as one of the most important agricultural crops has a putative potential for ensuring food security and addressing poverty in the world. In the present study, in order to provide basic information to improve rice through breeding programs, Inter Simple Sequence Repeat marker (ISSR) was used For DNA fingerprinting and finding genetic relationships among 32 different cultivars. In this study...

Systemic Identification of Hevea brasiliensis EST-SSR Markers and Primer Screening

This research aimed to systematically identify and preliminarily validate the Hevea brasiliensis expressed sequence tag (EST) information using Simple Sequence Repeat (SSR) and provide evidence for further development of SSR molecular marker. The definition of general SSR features of Hevea EST splicing sequences and development of SSR primers founded the basis of diversity analysis and variety ...

Genome-Wide Characterization of Simple Sequence Repeat (SSR) Loci in Chinese Jujube and Jujube SSR Primer Transferability

Chinese jujube (Ziziphus jujuba), an economically important species in the Rhamnaceae family, is a popular fruit tree in Asia. Here, we surveyed and characterized simple sequence repeats (SSRs) in the jujube genome. A total of 436,676 SSR loci were identified, with an average distance of 0.93 Kb between the loci. A large proportion of the SSRs included mononucleotide, dinucleotide and trinucleo...

Genetic Diversity of pear (Pyrus spp) Germplasm Assessed by Simple Sequence Repeat (SSR) and Morphological Traits

This study was conducted to identify and recognize relations and diversity among accessions of the Iranianpears (Pyrus spp). A total of 34 pear accessions, derived presumably from at least six species, were subjected to simple sequence repeat (SSR) analysis. The Japanese and the Chinese pear samples were; “Housui” and “Yali” cultivars, example of Pyrus pyrifolia and P. bretschneideri, respectiv...
